Coloring is applied to ALL layers on all quadrants, regardless of the coloring of the shape inputted. Each quadrant is colored with each of the colors inputted in this order, from closest to the shape input, to farthest: top right, bottom right, bottom left, top left. Colors need not be inputted into all 4 inputs; using the wires layer, you can toggle which inputs are enabled and which are not. Parts of the shapes not colored will remain whatever color they had on input.
